When there's a solid amount of people on the server, and a mission gets finished, and subsequently gets changed to a new one, the server or players start lagging really badly, to the point where its unplayable.
The only way to fix this is to restart the game.

Now if the mission has been running and gets filled with more and more people even if its the maximum amount of players (31) the mission wont experience any lag.

Could this be an issue with servman, mission scripts, CA, or DCS just being DCS?

One thing you try, Karamb, is to disable Servman and change or restart a mission to see if it still lags. If it does, then Servman is probably not the problem.
